# Single-Crystal Diffraction: From Reflections to a Refined Structure

A crystal gives intensities, not a picture. Turning them into atomic positions means finding the unit cell and space group, solving the phase problem, then refining a model until it accounts for the measured data within its uncertainty.

## Lesson: Spots into atoms

Infrared and Raman told you how a molecule moves; now you ask where its atoms sit. A diffractometer takes no photo of atoms. It records X-rays scattered into spots: intensities plus angles. Spots arise because families of parallel atomic layers, the Bragg planes, reflect X-rays in step. X-rays are the right probe because their wavelength matches atom spacing, and no instrument outresolves its own wavelength.

From the spot pattern, read the unit cell: edges a, b, and c in angstroms plus the three angles, the smallest block that tiles the whole crystal. Missing spots narrow the symmetry to a candidate space group. Calcite and rhodochrosite show the payoff: manganese ions are smaller than the calcium ions they replace, so the substituted cell measures smaller.

**Example.** Phases are lost in the measurement, and that loss is the phase problem. A solution step recovers workable phases from the intensity pattern so atoms can be placed. Then refinement adjusts the model until it accounts for the data within its uncertainty.

Read the health numbers with suspicion. A high residual factor plus one atom with an implausible displacement usually means a wrong atom label or missed disorder, so check those first. And remember two quiet failures: a wrong element with similar electrons, or a model that misses disorder, can both score neatly while being wrong.
